He began his professional career as a general practitioner at the Muş Central Health Center No. 2 and subsequently served in various capacities within the healthcare system across different provinces.

Aygören began his specialization training in Pediatric Surgery at the Manisa Celal Bayar University Faculty of Medicine in 2005, qualifying as a pediatric surgeon in 2010. During his residency, he gained professional experience as an observer for one month at the Salesi Children's Hospital in Ancona, Italy.

He served as the Burdur Provincial Health Director between 2017 and 2021, after which he worked as the Head of Health Services at the Antalya Provincial Health Directorate.

Aygören worked as a pediatric surgeon at Antalya Training and Research Hospital before being appointed to Muğla Training and Research Hospital in 2025.
